I love the Haruhi series for having such a complex framework behind the silliness of most of the story. On the subject of Mikuru, however, I believe that she plays up the whole cute and innocent part of her personality to sway Kyon to her cause. Not that there is much to support that series though~.

I think Kyon mentions that at least that he assumes one reason Mikuru was chosen by the faction of time-travelers is as some kind of control on him. Whether it's deliberate on Mikuru's part, or that her bosses just picked their agent most likely to fit a moe stereotype isn't specified.

(Mostly I go with the idea some is genuine, mostly because of the difference between older and younger Mikuru. She also tells Kyon not to get too close to her, so there's at least some... I guess regret of the fact she knows she's meant to get on Kyon's good side as leverage. Of course, I assume she's not as hapless as she appears because, cute or not, she does know what she's doing.)
